One of the key challenges bioinformatics has been tackling consists in organizing and interrogating large knowledge structures, e.g. aligning multiple long sequences, rebuilding large scale interaction network or exploiting structured annotations (ontologies). On the other hand, machine learning (ML) technics applied to biology have achieved state-of-the-art performances sometimes relying very little on such prior expert knowledge. For instance, multiple ML methods, especially concerning personalized medicine, managed to properly diagnose a disease or cluster patients solely based on « raw biological data », disregarding almost any type of extra knowledge. Yet, these « blind » approaches 1) usually rely on a large amount of data to learn from and 2) do not always provide interpretability tools – that is, a better understanding about the algorithm’s decision process.

In this talk, we will explore how prior expert knowledge can be leveraged to improve ML algorithms application to health/biology. More precisely, we will focus on two examples : 1) automatic functional annotation of enzymes, based on sequences and 2) automatic diagnosis based on patients’ microbiota. In both cases, we will highlight how prior expert knowledge improves either performance or interpretability of the underlying ML method. Finally, we will discuss some further challenges at the interface between classic bioinformatics approaches and ML algorithms.
